Yes, most of the Narita Express trains split at Tokyo, with one half going to Shinjuku and Ikebukuro, and the other half going to Yokohama or Ofuna.

front three(or six) cars go to Shinjuku?

Yes, I think it is usually the front six (not three) cars that go on to Shinjuku. In practice, though, you don't need to worry about which cars go where, as you will have a reserved seat, and so long as you are in the correct car and seat that is indicated on your ticket, you know that you will be taken to your destination.
