Kyoto-Amanohashidate with JR pass

I see in instruction to JR pass that the last part of the way from Kyoto to Amanohashidate is not JR and a JR pass holder should pay some money. However, on Hyperdia site I see that there is a direct JR limited express Kyoto-Amanohashidate. Who knows details? When to pay and what is extra charge for a JR pass holder?

The direct JR trains run on the non-JR tracks for the last 35 km of the line, so you will have to pay a supplement of 1450 yen when taking the limited express train. I'm not sure if you pay on the train or when exiting the station though. There's more info on this page: http://www.japan-guide.com/e/e3990.html

We paid the 1480 yen supplement to the conductor onboard the train. For the return trip we did it at the ticketing counter in Amanohashidate.
