The fastest way is to take the bus to Nagiso, then the train to Nagoya, then the Tokaido Shinkansen to Tokyo and then the Yamanote or Keihin-Tohoku Line to Ueno. It takes about 4 hours and costs around 12,500 yen. Alternatively, you could travel along the Chuo Line via Shiojiri to Shinjuku and then by urban trains to Ueno. It costs a little bit less, but takes more time. It is also explained here: http://www.japan-guide.com/e/e6079.html

Once I took a bus from Magome to Tokyo and I found it very convenient, comfortable and economic. The bus stop was at Chuo Highway, in walking distance to Magome. If I remember well the line was called Chuo Highliner, starting somewhere from south (Osaka, or Nagoya) and going to Shinjuku. This might be a good option as well.
Best regards, stef
