There is always the "MAMMA AIUTO!" gift shop at the Ghibli museum in Mitaka-shi. But I have seen totoros and cat buses for sale in some of the shops in the underground passages of Tokyo Station.

There are plenty of Totoro souvenirs in Tokyo! (I bought about 4 Totoro items from Tokyo alone). So you shouldn't have a problem finding what you're looking for. For a specific location though, there is a very nice Miyazaki themed store right outside of the Tokyo Skytree. It's Miyazaki themed but it's mainly based on Totoro. There's a great shop full of Ghibli stuff with blue and white Totoros in the Sunshine City building at Ikebekuro. The store is called Moes Garden- but be prepared to tip your wallet upside down and shake it empty- so much cute stuff in this store. It's on the bottom level a couple doors down from the Disney Store.
