Japan for three weeks

Hello!
I want to travel to Japan for 3 weeks, beginning from the last day of September.
My flights are from Tokyo (Narita).
So I have to start and end my holiday there.
I dont want to change my hotel often, so I prefer to stay in the major cities and do day trips.
What are the best points to start from?
Beside Tokyo and Kyoto.
I am interested in gardens and want to make a lot of pictures.
Has anyone doing this sort of holiday and give me some tips?
