I'll be heading to tokyo and kyoto this month and I'm wondering where is a good place to buy a japanese language book? (Ex. Minna no nihongo, genki)

Regular bookstores probably don't stock them, you can try Amazon or in a university with a good amount of foreign students.

Larger Kinokuniya (Shinjuku) or Junkudo (Ikebukuro) will have them.

Regular bookstores stock some, if you visit relatively large ones they definitely have a decent size of section.
Check Kinokuniya, Maruzen, Junkudo and Yurindo.
