I wll be travelling to Japan this weekend and wanted to check the PS4 price. On the website it shows ~35000 yen. Its costs around 60000 yen in India.
Is there a place/website where I can find used ps4 in Tokyo?

Yes.
BOOK-OFF is a massive chain of stores, many of which sell used game hardware. I picked up a PS4 for 35500JPY in October. Expect to pay more for models with different designs, such as the MGSV or Final Fantasy Type-0 HD models.
