You can find them at almost any small stationary shop in Japan, unless you are looking for very specific designs or colors. Stationary can be found in supermarkets and book stores as well.
Shops with a larger variety if stationary can be found in any department store and in many large book stores (such as Sanseido or Urindo etc.). There are also popular stationary shops in each city, such as Ito-ya in Ginza. But you don't have to go all the way to Tokyo Hands unless that's the closest shop near your hotel.

Just go to any store, and stay very still. This could make actually buying things difficult, however...

Ito-ya in Ginza is a destination in itself and if you like stationary you can easily spend an hour or more just looking at all the small things they sell. But if it's just buying some stationary most stationary shops and some supermarkets will do.

Sorry for being carried away with the typo. Anyway, the OP is looking for kokuyo loose leaf, zebra mildliner, which are both extremely common and basic stationEry.
