So I realise this is a crazy trip to make in a day but- we need to get from Fuji Five lakes to Fukuoka in one day.
is the best option to go back to Tokyo and get the Shinkansen from there? Or is there another route we could take from Fuji Five lakes?
Thanks

Fly. If you need to head back to Tokyo, why not LCC to Fukuoka.
Otherwise, transfer at Hachioji to get to Shin-Yokohama (it's a simple station to transfer at). Eight hour train trip using nozomi. Closer to 9 hours if you are on a JRP.

Thank you everyone!
I never thought about going to Yokohama. I only suggested Tokyo because it seemed the easier route, we don't need to go back there first.
We are using Jr passes, so hopefully the slower train don't be too much longer than 8 hours.
Thanks

Going through Shin-Yokohama only makes sense if you are allergic to buses or are so cash-strapped that you prefer to add several hours of travel time rather than pay an extra 1,000 yen.
Otherwise, go through Mishima.

If you go all the back to Yokohama, it'll still cost you 1140 to get to Ostuki as the Fujiku Railway is not covered by the JR pass, then JR train to Hachioji, then another JR train to Shin-Yokohama, then JR shinkansen onwards. This trip will take around 3,5 hours just to reach Mishima station along the shinkansen line.
Or you can get a highway bus for 2240 yen that takes you to Mishima station and takes 90 minutes. Saving 2.0 hours.

Yes, I agree. It saves 2-3 extra train transfers and 1-1.5 hours to take the bus to Mishima.
Since you have JR pass, you cannot take the direct Nozomi and will have to transfer from the Hikari to Sakura train at Shin-Kobe. If you time your bus schedule right so you don't wait forever for the train, you should be able to make it in about 7 hours going through Mishima.
