We want to cover whatever best we can of Takayama-Shirakawago-Kanazawa in an over night trip from Kyoto and return to Tokyo
We plan to leave Kyoto early morning on June 11 and get back to the Narita Airport Hotel on June 12 late evening.
Can you let us know how best we can fit the above and at which location should we spend the night of June 11.

In my opinion, two days are not enough for these three destinations. But if it has to be done, I recommend the following:
Day 1: Kyoto - (train) - Kanazawa
Day 2: Kanazawa (bus) - Shirakawago - (bus) - Takayama - (train) - Narita
Or if you manage to get accommodation in Shirakawago, then staying overnight in Shirakawago would be great.
