I'm planning on travel to Japan in 2-3 weeks with a $9000 budget-about 1 million yen (flight tickets not included).
The money is only for hotels, food, shopping, train tickets, etc.
Would that be enough or it's still kind of cheap?

ALT. QUESTION: if not $9000, would $5000 budget enough for traveling in Japan for 2-3 weeks?

You need to be more exact on the duration of your trip. Is it 2 weeks or 3, or 2.5? Because that makes a big difference.

Personally, when I travel solo to Japan, I stay in a business hotel. You can do cheaper (hostels or capsule hotels etc.), or do more luxuriously (Hilton, Hyatt, etc.). The budget at a business hotel is around $70US per night (more in Tokyo and Kyoto). So $9000US for me would last about 60 days.

What are your destinations?
Here your railway cost is included in your budget,
so your question cannot be answered while your itinerary is not given clearly.

As for your lodgment cost,
around major railway stations in Tokyo
you find a room in a business hotel or a city hotel
at about 5000 to 10000 yen per night
for one adult person to stay without meals.
