Odakyu Railway tickets can be purchased at Shinjuku Station. Hakone free pass would be good for Hakone region.

Depends where you are staying in Tokyo. If you are in Shinjuku, Shibuya area, then Odakyu is faster. If you are over on the East side by Ueno, Tokyo Station, Asakusa, Ginza, etc, then JR line and transfer in Odawara is easier.

To get to Kyoto from Hakone, just backtrack to Odawara and board the Shinkansen to Tokyo.

If those are the only places you will be travelling, then a JR pass will probably not pay off. Just pay regular fare.
