I came to Japan as tourist my brother is permanent here married with Japanese I married a permanent resident last year and after a year a apply for renewal I got unexpectedly 3 year extension now my question is can I apply for PR after two year or I should wait for the next extension

You can't apply now; you must have been married for 3 yeas before applying. So you can apply in about two years (3 years after marriage).
