2 nights to fill in between Kyoto and Hakone

We are a family of four (2 children aged 11 and 12) travelling to Japan for the first time in July. Our itinerary is Ishigaki, Kyoto, Hakone, Tokyo.

We have 2 nights to spare and are looking for recommendations between Kyoto and Hakone. We�fd like to experience nature rather than a city but would prefer an easy journey by public transport onwards to Hakone rather than a complicated one.
