I just guess it ought to be ok with JR Pass, but the meals would have to be extra.

I did three ( Genbi shinkansen, SL Ginga and Resort Shirakami) out of the many Joyful trains in Tohoku region, all with JR Passes.
I also just did Hanayome Noren, which is "similar" to Tohoku Emotion, a few weeks ago with JR Pass with no issue.

They make no mention of train fares. JR PASS is irrelevant with this train. This is a restaurant on the move.
