Suggestion for first time Japan traveller

Hi, I will be bringing my wife to Japan for the first time. We will be there from 6th Sep to 15 Sep. Please suggest a itinerary for us? Our interest are wide and would like to experience as much Japan as possible. I am having an initial thought of Tokyo (2 nights) - Osaka (2 nights) - Kyoto (2 nights) - Tokyo with room for some side trips and etc...but this is not cast in stone and would welcome your suggestion.

Osaka and Kyoto are only 25 mins apart. No need for separate hotels.

I will show you two different itineraries both of which includes 7 day JR train travel suitable for 7 day Japan Rail Pass.
Plan A
Day 1 and 2 Stay in Tokyo, night in Tokyo.
Day 3 Move to Kyoto. Stay in Kyoto.
Day 4 to 8 Kyoto (5 days). Sightseeing in Kyoto. Side trip to Nara, Himeji, or Hiroshima.
Day 9 Move to Tokyo.
Day 10 Fly home.
Plan B
Day 1 Tokyo Day 2 Leave early morning from Tokyo to Kanazawa. There is no restriction of Japan Rail Pass using fastest Kagayaki. Explore Kanazawa.
Day 3 Bus to Shirakawago in the morning, explore and then bus to Takayama.
Day 4 Explore Takayama. Take around 3 pm train (Wideview Hida) to Nagoya (or Maibara) and then Shinkansen Hikari to Kyoto.
Day 5 Day trip to Nara from Kyoto. You may want to include some Kyoto sites such as Tofukuji and Arashiyama (sorry, I don't like Fushimiinari, but it might be good in the early morning or around the sunset).
Day 6 Full day in Kyoto. Maybe Higashiyama district.
Day 7 Early morning Hikari Shinkansen to Hiroshima and then local train and ferry to Miyajima. Explore Miyajima and then go back to Hiroshima to stay.
Day 8 Early morning Shinkansen (Kodama or Hikari) to Himeji. You will arrive around 9 am. Explore Himeji and take 16:02 direct Hikari to Tokyo (19:40).
Day 9 Tokyo
Day 10 Fly home.

Hi!
Are you using Tokyo for both your arrival and departure?
While I respect @Frog1954's opinion immensely, I might do two nights in either Kanazwa or Takayama on their plan B option and just skip Shirakawa Go. I much preferred the Hida no Sato village near Takayama to Shirakawa Go which felt like it was just shops and restaurants. I thought the Hida no Sato village did a better job of showing what life was like in a Gassho Zukuri in the past.
If you're on a tighter budget you could just do a fabulous trip for 10 days in the Tokyo area, there is a lot to see and do in Japan.

It all depends on what you are interested in. If you are already spending time in Tokyo, then you don't need much day time in Osaka. Kyoto has better temples and shrines, and Tokyo offers more urban sights. Evenings though can be great in Osaka - there are some fun places - Dotonbori, Shinsekai, Umeda Sky Bldg, Abeno Harukas, Cosmo Tower, etc. http://goo.gl/XE5R94I'd take a day and go see Nara - it was also a former capital and has some of Japan's very best. https://goo.gl/LfvWnLIf pressed for time, you can see most of the best in Nara Park in half a day. Going to see Himeji is well worth it as well - the castle is one of the best original surviving ones, plus the Kokoen Garden is very beautiful. https://goo.gl/65ZtRiWith around 9 days, aside from the above there is not much time for side trips, but from Tokyo you could go see Nikko, Kamakura/Enoshima, or the Mt. Fuji area.

Thank you all for your suggestion, i am arriving and departing via tokyo narita airport ( i wanted to leave via kansai airport but that involve 20% more on the air ticket).
Let me digest the info and post a itinerary here, perhaps for your comment and also any future traveller's reference.
