You dont need a hakone pass to visit fuji 5 lakes only.

The tokyo to kyoto via alpine route is completely unrealistic with a 6 and 10yo.

You have no down time you whole itinerary. So a 16 hour day would be a killer.

With only 6 full day. I'd forget anything other rhan tokyo and kyoto.

Or do tokyo and mt fuji and alpine route.

i will be using JR pass, Option ticket and Kansai Thru pass

For this itinerary, JR pass will waste of money: Tokyo to Nagano via Shinkansen is 8400 yen for an adult and Toyama to Kyoto is 8470 yen (if you take non-reserved seat for Toyama to Kanazawa which is only 22 min ride. Kansai Thru Pass might also be inadequate. You may better buy single tickets or just use IC card.

I would suggest moving tokyo east or west with the trip to Fuji, then after doing either travel to nagano at night and stay as close to the Alpine route as you can, cutting down on travel time.

The train for Toyama from the alpine route does not run very often, so make sure you can come down the mountain on time.

Also ship your luggage, do not try to carry it all day, they have a service from nagano station that can do it.

If your kids are troopers and have done long days before it shouldnt be a problem, but the alpine route because of its altitude tends to make you more tired than at sea level.
