I have booked APA Hotel Isesaki-Eki Minami for 2020 April Cherry Blossom viewing. I need some advice on whether it is easy to move around Gunma prefecture (especially to the Onsen areas) from Isesaki via trains?

I would call it neither easy nor difficult. Most of your trips will lead via Takasaki, and almost all of them will also involve a bus ride in addition to train rides. Details depend on the onsen in question. Takasaki would be the more convenient base. Or even better: spend a night at the onsen.
