The first week is not an ideal time to visit Japan because of the Golden Week:

Afterwards, it is a wonderful time to travel anywhere in Japan, except maybe Okinawa were it tends to rain a lot.

Golden Week isn't as bad as some people make it (especially on the regular weekdays in between), except in popular family-oriented destinations like theme parks and similar attractions with limited admission. The other thing to avoid is travel out of the large cities on May 1/2, 2020 and back into the large cities on May 5/6, 2020 because trains will be awfully crowded. On the other days, it isn't that bad.

Do Kyushu before it gets too hot.

horror stories of GW are over-rated. Travel around Japan and enjoy your trip.
