We are basing in Tokyo and know we want to do some day trips. We plan on doing Nikko as a day trip for sure and was wondering about seeing Mt. Fuji (not hiking it) but are unsure of what train station we would need to get off at and what there would be to do around that area other than waiting for Mt. Fuji to appear (if it does and which is why we want to do a day trip). What train station do we get off at and train do we take from Shinjuku (preferably) or Tokyo station and what is there to do at that destination?

Have you checked the "loop" option that you can do with the Hakone free pass?

Depending on the time of year, you range from a slim chance of seeing the mountain to less than 100%.
