Well the best is obviously relative to your taste and how much you are willing to spend. From own experience I would say the best is Kyubey. They have a main restaurant in Ginza and a smaller one in a hotel in Shinjuku. Be prepared to spend about 50,000 yen for 2 persons for a spectacular dinner course. (Plus/minus). http://www.kyubey.jp/Friends tried to go there a few months ago, but reservations were already full. So make sure to reserve before (eg through your hotel). Sukiyabashi Jiro restaurant in Tokyo claimed to be the first sushi restaurant to be awarded a prestigious 3 star Michelin review. Only the "chosen if not the lucky one" can dine there.

Haneda Ichiba Ginza 7 has the freshest sushi in Tokyo thanks to their direct air delivery system ✈️🍣
