I take it you're flying in to Tokyo. Where are you flying home from? Based on the answer, have you checked to ensure a JR Pass is cost-effective?

Too many locations for seven days.

Two of those locations the jr pass isnt valid.

If finishing in kyoto. Jr pass wont pay off.

Where are you flying into and out of Japan? The JR pass may not pay off, if you are flying out of Kyoto.

You may think about Hakone pass, and then taking a bus to Takayama. Shirakawa-go does not have train access. You can also take a bus to Kyoto. Check the Nohi bus line is based in Takayama, has tours to Shirakawago-go from Takayama, and highway busses to and from Tokyo and Kyoto. The busses will take about an additional hour longer than going by train, and will cost much less.

Good Luck, in planning your trip.

Getting from Hakone to Takayama is very time consuming. You may be underestimating the time it takes.
There is no rail access to Shirakawago. But you can see it in just a few hours.

If you are going that route, why not also see Kanazawa?
