When saying how many people in your family in Japanese
Do you include deceased family members?

Usually what they mean is who you are living with, or your immediate family members. So, no, when you answer questions about your family, you would not include any family members who have passed on. What kind of situation would that be (social occasions, job interviews, etc.)
