Hey there! My wife and I are currently in Japan studying Japanese, we are both are on student Visa. Just wanting to find out how does it works, Ifve received a letter for us to head to our ward office to pay for the insurance, but I only received one letter.

1) does it mean that she is under me in terms of paying for insurance, I pay for the both of us?
2) so after paying, does it mean that both of us will get our individual national insurance card?

Yes and yes.

You should be registered as ¢‘ÑŽå (head of the household). And those letters are sent to ¢‘ÑŽå when both are NHI holders.
If you are hired by a company full-time and enrolled in Social Health Insurance (that means you are not under NHI anymore), the letter will be addressed to your wife.
