May I ask what is the nearest JR station to Philosopherfs Path?

Geographically the closest JR station is Yamashina Station, from where you could take the subway to Keage Station and walk to the path in about 15 minutes.

Or you could take a bus from Kyoto Station.

It is not well served by JR.

It depends where you are coming from. Eg if you are coming from Osaka or Maibara and are on a direct train that stops at Yamashina taking from there a Keihan train to Keage station makes sense. Philosopher path starts very close to that station. But if you only want to go to Ginkakuji which is at the other extreme of Philosopher path then taking a bus from Kyoto station or wherever you are coming from makes more sense.

What I would not do is let the JR pass and a possible cost of a few hundered yen decide the transport to take. Transport foremost needs to be convenient.

The JR pass is only going to pay off on long distance trips. For short distance if you can use it great, but donft let that influence your choice of transport.

After you get to Kyoto, if you still need information on route planning and transportation, or anything else related to your trip, the Kansai Tourist Information Center in the Kyoto Tower Building is quite good. It is often less crowded than the TIC in Kyoto Station.
