I am planning to sell baked goods but I’m wondering if it’s legal or I have to obtain some permits. I plan to sell it online /pre order mode.

We, millions of Foreigners work in japan, some with student visa,some with work visa, some work in a restaurant,some work in a factory, as a student we need permission,

You'll probably need some certification that what you are selling is safe/healthy - check with your local city hall. Even something like giving haircuts without a license got a Vietnamese man arrested last week.

ask it at 保健所, city(prefectural, ward) heath center in your place.
you have to. otherwise, you will have serious troubles in future.

Ask at the “hokenjo.” I believe you need to get your kitchen certified as suited to produce confectionery, and also need to get food hygiene manager registration.
