If I have a Pasmo and want to use the Yamanote line, do I simply use the card at the entry/exit gate card readers? Or must I use a ticket machine? Forgive this stupid question but Ifve only ever used a JR Railpass on previous trips.

Don't worry, there is no problem at all. Now Suica and Pasmo are treated almost (maybe completely?) same. If you have a Pasmo card, you can use it at the entry/exit gate card readers of Yamanote Line or any other JR lines. You can even charge your Pasmo's balance by using a Suica machine, too. Enjoy your trip!

The two (SUICA and PASMO) are interchangeable along with the other IC cards issued around the country so you will not have any issues using it for services where IC cards are accepted. (The last time I found a difference between SUICA and PASMO was back in 2014 - one worked, the other didn't - think it was at a store paying for something.)
