I have a trip to Japan from October 2-9 and my multiple entry visa is expiring on October 5. Will I be able to stay in Japan for the whole trip?

A visa is a document to ENTER Japan, not to stay in Japan - a common misunderstanding. Therefore, if you enter Japan before October 5, you will be fine.
