I would like to see Hida-Takayama, Magome, Mt. Koya and Kyoto. I have been looking for 3 days to try and make sense of this journey. Is there someone with transportation experience that can help me route this?

It will depend on where you start and end your trip!
So, I assume you will start your trip in the Osaka/Kyoto area and end it around Tokyo or Osaka/Kyoto. The suggested order:
Osaka - (train) - Mt. Koya - (train) - Kyoto - (train via Nagoya) - Takayama - (train via the greater Nagoya area; then bus from Nakatsugawa) - Magome - and on to Tokyo or Osaka/Kyoto
