Assuming you mean Shinjuku, the Sainenji is located about a 5 minute walk west of JR Yotsuya Station.

I'm not sure if i am supposed to ask a question in this manner, but here goes, What are the guidelines of photography in any temple? is it allowed in temples, mainly, the Sainen-ji temple?, i am inspired to learn more about Hattori Honzo, and heard his remains are located there, and quite frankly nobody will believe i was there

Generally speaking photography is allowed, unless otherwise noted by signs. Usually you want to avoid flash photography in shrines and temples etc.

Chris,
It's normally OK to photos unless there are signs prohibiting this - which is often the case inside.
