We have the JR rail pass. I know that we can reserve seats on the Shinkansens but what about the trains running on the Limited Express routes. Can seats be booked in advance for these JR trains?

Yes, you can make seat reservations for limited express trains in the same way as for shinkansen.

Do you mean I only can do it personally in an office? Can I use a ticket vending machine for a reservation?

If you have a JR Pass and want a reservation you need to see a ticket agent in person.
If you don't have a JR Pass and want reserved seat tickets then it is possible to get them at designated machines (not all machines do it), most of the time these machines are next to the reservation office.
