I'm staying in a ryokan at Sengokuhara (30min from Hakone-Yumoto Station). Does it make sense to check in first, then take the Hakone round course? or should I store my luggage at Hakone-Yumoto Station, take the Hakone round course, finish off back at Hakone-Yumoto Station to pick up luggage and proceed to the ryokan?

Yes, assuming you have enough time and your ryokan can accept the luggage (some small private ryokan may be unmanned for some time between check-out and check-in time). Hakone-Yumoto has coin lockers, but unless you travel along the Old Tokaido, the round course does not actually lead you back to Hakone-Yumoto: http://www.japan-guide.com/e/e5206.html
