I am considering the following itinerary for a travel to both Japan and Palau:

1. Flight Germany - Japan
Stay in Japan for one or two weeks

2. Flight Japan - Palau
Stay in Palau for two weeks or for one week

3. Flight Palau - Japan
Stop Over in Japan

4. Flight Japan - Germany

As there is a visa waiver aggreement between Germany and Japan I can enter Japan for sight seeing without a visa. However, I would be entering Japan twice in a period of time as short as two or three weeks. If I don't take a charter flight to Palau, a stop over in Japan is necessary due to flight connections.

Will I get problems when coming from Palau to Japan? Is there any period of time that must pass between two stays in Japan without a visa?

Yes. German passport holders can enter Japan for up to 90 days with just their valid passports.

That poses absolutely no problem. You will receive a permission on landing on your first entry, and you will get a separate second one when entering Japan for the second time, one to two weeks later.
