Visiting Japan without a tight schedule

Hi
I'm planning to visit Japan from 1 Oct to 26 Oct. I've ordered the plane tickets, a 3 week JR Rail pass, and planning to book a hotel in Tokyo for the first 4-5 days + the last day before leaving.
I'm travelling by myself, and don't have any set plans so far except visiting Kyoto and the most mountainous regions in the center +southwest part of the country.
How difficult is it to find fast a hotel in different smaller cities in the 50-100USD range with OK standard knowing very limited Japanese? My intention is not to plan the trip in detail, is it easier said than done?

Easier said then done, maybe when you are in city 1 you should plan ahead for city 2 (eg booking rooms via the internet so you'll have it ready when you arrive).
