Travelling Tokyo- Kawaguchiko- Kyoto

Hello,
We are planning on travelling to the five lakes region from Tokyo, then to go to Kyoto before returning to Tokyo.
Please help me us in the best way to travel this route. Is it easier for us to go via a JR PASS from Shinjuku station to Mishma station and then catch a bus to Kawaguchiko, or should we take JR bus straight from Tokyo?

If you have a Japan Rail Pass, I recommend the following route: Tokyo - (JR Chuo Line) - Otsuki - (Fujikyu Railways) - Kawaguchiko - (Fujikyu bus) - Gotemba - (JR Gotemba Line) - Numazu - (JR Tokaido Line) - Mishima - (JR Tokaido Shinkansen) - Kyoto - (JR Tokaido Shinkansen) - Tokyo It is explained in more detail here: http://www.japan-guide.com/e/e6905.html
