Can JR Pass be used to tour within the city in Yokohama, Kyoto, Kobe, Nara or do I have to get separate day pass to tour these cities.

As you know, the Japan Rail Pass is only valid on JR trains.

Yokohama:

In central Yokohama, JR train lines are only somewhat helpful, such as the JR Negishi Line and the JR Yokohama Line (between Yokohama and Shin-Yokohama):

Kyoto

Only the JR Nara Line for access to Fushimi Inari Shrine and Uji and the JR Sagano Line for access to Arashiyama are helpful. Buses and subways are much more helpful but not covered by the Japan Rail Pass:

Kobe

There is only the JR Sanyo/Kobe Line. Can be useful to travel in the east-west direction:

Nara

Not useful, except by JR Yamatoji Line to Horyuji. But most sights can be reached on foot, anyway.

or do I have to get separate day pass to tour these cities.

Yes, you will have to pay separately for non JR transportation. The above linked pages contain more details.
