After I have completed my contract in Japan, can I claim my taxes after I leave Japan.

What tax are you referring to? Which country do you come from? What was your status of residence in Japan and how long were you living in Japan?

The only case where people can refund taxes after leaving Japan, I can think of, is when they were double taxed by Japan and a second country with which Japan has a tax agreement.

I was referring to the income tax and pension, are we allow to claim back that I have already deducted from my salary.

I came from Singapore, and currently holding a working visa and my working contract was for 2 years.

You cannot get back income tax (unless you got double taxed by Japan and your home country and your country has some tax agreement with your home country). But you can refund some of your pension payments:

Most probably you can get substantial refund since your annual income this fiscal year will be less than currently presumed by the tax office. Ask them, and they will be helpful since they are not busy in this season.

That is if you leave during the year. In this case, your employer should pay you back the difference with your last salary, I believe.

In any case, ask your employer (and possibly the local tax office) for details.
