What is the best way (shortest time) to get from Karuizawa to Takayama?

Take Nagano shinkansen back to Tokyo, change into Tokaido Shinkansen to Nagoya and take Limited Express Hida to Takayama. It takes 6hrs 30 min.

Unless you use a JR pass, I would recommend you to travel via Nagano and Matsumoto.
a) Via Nagano and Matsumoto
1) Karuizawa 9:14-Shinkansen Asama-9:47 Nagano 10:00-limited express Shinano-10:51 Matsumoto 11:10-bus-13:30 Takayama
2) Karuizawa 10:53-Shinkansen Asama-11:17 Nagano 12:00-limited express Shinano-12:52 Matsumoto 13:50-bus-16:10 Takayama
3) Karuizawa 15:16-Shinkansen Asama-15:48 Nagano 16:00-limited express Shinano-16:52 Matsumoto 17:10-bus-19:30 Takayama
Price: Karuizawa to Matsumoto by JR in an unreserved seat; 4,570 yen, reserved seat; 5,340 yen Matsumoto to Takayama by bus: 3,100 yen Total: 7,670 yen or 8,440 yen
b) Via Tokyo and Nagoya: Karuizawa 8:55-Asama-10:12 Tokyo 10:33-Hikari-12:21 Nagoya 12:48-Hida-15:17 Takayama (Model connection, applicable to a JR pass)
Total cost: 18,890 yen in a reserved seat, 17,620 yen in an unreserved seat
