You can use this web site for train timetables:

http://www.hyperdia.com/cgi-english/hyperWeb.cgi

Taking the Shinkansen, the one way fare is 25,760 Yen (unreserved Nozomi, reserved Komachi) and takes between 6h 30 - 7h. There is a night train, the Nihonkai. The fare is 19,950 Yen and takes 11h 23m. This is for a couchette. Taking local trains only would not work, it would take a minimum 24 hours, require 12 diffferent trains with a 7 hour wait for one of them.
