We have an itinerary planned to travel from Tokyo, Mt. Fuji (hiking), to Kyoto that involves some biking around, too.

Which is why we were leaning towards early August (July 28-August 13) to travel because of the biking and Mt. Fuji highlights of our trip.

Is the August humidity that terrible? Would mid to late June (14-28th) be better for our trip? How bad is the rain in that time of June?

The Mt. Fuji area hardly gets too humid. Kyoto does. Rain in June comes frequently but in small amounts, while the sunbeam is usually strong in August but it's likely to have rain storms. I wonder if this will be of any help.
