It depends what you mean by best. The slowest is by car, but uses the least changes of transportation. You can fly take the train to Haneda and fly either to Nagasaki or Fukuoka. Nagasaki is closer to Sasebo but there are more frequent flights to Fukuoka. If you go to Fukuoka, you have to take the train to Sasebo. If you go to Nagasaki, you'd go to Sasebo by bus.
