What is the better time of year to visit Tokyo and Kyoto, end of June or Sept/Oct? Thanks.

Late June is the middle of the rainy season, the wettest time of the year with an average of up to 46% rain (22% heavy rain).
Mid September is another of the wettest seasons of the year with up to 42% rain. It then gradually becomes less wet until the percentage reaches 30% in mid October. Temperatures/humidity also gets considerably more comfortable with the beginning of October.
