I am considering accepting a job in Tokyo with a good salary and would like to know what I can expect to pay for renting a nice apartment in the Roppongi area (or any other area that is an easy commute to the office) for myself, wife and two children. Need 3 bedrooms. Thank you.

I guess monthly rents to start around 300,000 yen at the lowest level. But more typically to be around 600,000 to 800,000 yen per month for a 3-bedroom apartment.

Accomodation is plentiful in Tokyo. Most of the guesthouse chains don't require key money or gift money.

If you want something a little more upscale, then Oak House might be what you're looking for: http://www.oakhouse.jp/eng/

Try Tsubaki Gardens if you're working on a shoestring budget: http://www.conveniencehouse.com/En/

Stayed at Tsubaki a week ago; cheap, clean, and a friendly manager who's a walking encyclopedia on Tokyo.

I suppose we need to know what you consider to be a good salary. And also how big you expect the apartment to be. This would determine IF you can afford quite a reasonable 3 bedroom apartment, along with all of the other costs.
e.g. Schooling for two children in an international school. (how old are they?)

Many people, unless their accomodation are paid by their companies, rent outside the downtown core and commute daily by train or rapid transit(this is what I do in Canada-45 minutes one way). To have an idea of the type of apartments some foreign companies rent for their staff have a look at www.housingjapan.net/ (even furnished apartments in downtown Paris are way cheaper than these ones..). besides showing properties this site has very good general info about renting a place(like perhaps having to pay 4-6 months rent upfront..) and about Tokyo.
