Japan, is especially temples are beautiful in the rain. Just buy an umbrella.
There are lots of covered shopping streets in Kyoto and Tokyo but especially Osaka (which is very close to Kyoto).

I was in tokyo and kyoto in December and it rained a bit. It wasnft a problem though (the cold was). Anyway, just buy and umbrella for $5 from a convenience store. Every shop has umbrella stands or disposable umbrella covers.
A few tips: Put a small sticker on your umbrella because lots of people have the same white one from the convenience stores. No one will steal your umbrella in any case, but it means you wont take someonefs by accident. And take a spare pair of shoes in case you step in a puddle.
