If you are going to be in Tokyo, Shinjuku ni-chome is the biggest gay district here: http://www.utopia-asia.com/womjapn.htm(scroll down for Tokyo) I think Advocates (mixed) and Kinswomyn (for women) are foreigner friendly. Chestnut and Squirrel in Shibuya is the best place ever, though.
