Yes, except if it is a highway bus, in which case the suitcase is put into the luggage room.

If you have lots of luggage, you could also consider a delivery service:

Riding onto this post, I have an enquiry on Donan Bus (Hayabusa). When purchasing the bus tickets, do I have to purchase like 30mins before the bus departs? Or can I purchase 5mins before the bus departs?
My flight from Haneda arrives Shin Chitose @ 2:15pm. I wish to catch the 3pm Donan Hayabusa Bus. Not sure whether possible or not...

Can anyone advise?

You can buy it up to departure time, assuming you can make it to the bus in time.
