Does anyone know of any Ryokans with onsen in Kyoto that are cheap? We'll be staying 4 nights so hope to keep the cost low.

Central Kyoto does not have any real, natural onsen. You will have to go to the outskirts, and even there, most onsen were created only recently by drilling deep into the earth, e.g. Arashiyama and Ohara. Kurama Onsen, also outside central Kyoto, feels the most natural. Here is the website of the ryokan that comes with it: http://www.kurama-onsen.co.jp/index_e.html
