Hi

we are planning a trip from Tokyo to Hakone/mount fuji and thereafter to Kyoto followed by Osaka. We have 5 days 4 nights.

Should we stay at Hakone for 2 nights and just pop up to Mount fuji 5 lakes for a day trip or is it better to stay one night in hakone and one night in Mount Fuji?

From Mt Fuji to Kyoto, what is the best way to go and is it enough to stay in kyoto for 2 nights? or should we spend 1 night in Kyoto and then move on to osaka for the other night?

It is personal preference: overnight experience in two different places vs. complications with luggage

In any case, if you visit both places, I recommend the following route for most efficient travel:

Tokyo - Fuji Five Lakes - Hakone - Kyoto

One full day is enough to see two to four major sights of Kyoto.

That is personal preference. It depends on your interest in Kyoto and again whether you prefer staying in different cities versus having a base without the need to move rooms and luggage.
