Flights and JR pass

Flights and JR pass

When I look at hyperdia for a train timetable, I sometimes see (for long travel) a flight section. Are these type of routes covered by JR pass.

No, the Japan Rail Pass does not cover air travel. See here:

These timetable website list all possible train and air routes, including non-JR trains and flights, which are not covered by the Japan Rail Pass.
