I managed to find whole wheat bread at my local supermarket. PASCO (which I think is a national breadmaking brand) offers it. Here's the website for the product, I hope it works.

Kate, whole grain bread is available at most major bakeries, but if you're looking for something more genuine with organic material, ask for "shizen-shokuhin-ten (natural food stores)".

The following is a list of stores in Kansai region that I found from a quick search on the internet. I'm sure you can guess from their phone numbers which ones are located in central Osaka, but if you could specify your location, maybe someone can pinpoint a store near you.
